Hello Joel44,
Have you tried the Vista recovery disc, you can download it at the link below, i don't know if this will fix your problem as the repair option did not seem to do it, but it's got to be worth a go.
Good luck and post your results, thanks.

When you installed Vista did you have 2 HDD's installed?
If so, did you remove one of them?

Use the motherboard disc that came with the PC.
Insert the disc and choose the "auto install all" option.
Install the driver management option too.
Good luck.

It is a separate CD that you should have had with you PC.
It's a blue cover with your motherboard name on it.

Did you do this ?.
Set the bios to boot from the hard drive and start the computer.
Put the CD in the drive.
It should boot as soon as you put the CD in the drive.
If it doesn't, double click the CD icon in the player (computer) and it should open and give you the options you need.

Please try it. You need to boot into Vista and run it from there. Wait untill Vista has booted.

Give this a try,
Boot from your DVD and choose the 'Command Prompt' option, after entering
System Recovery.

bootrec /?
eg

bootrec /fixmbr
bootrec /fixboot
bootrec /scanos
bootrec /rebuildbcd
