I think you are only offered Microsoft .NET if Windows Update is set to receive updates for other products from Microsoft Update, which is not a default setting but is one that I always use. (It's necessary to get security updates for IE9, Office, etc.) The only program I run that requires .NET is NextPVR. You can hide non-Windows updates if you don't need them or they cause problems.
I'm curious about the window you are seeing regarding Windows Installer. I checked my msiexec and the version is indeed 4.5, but it might be significant that the file was last modified by a July 14, 2015 security update: https://support.microsoft.com/en-us/kb/3072630#/en-us/kb/3072630.
