Programs "not responding"

Ok where do I start... Lets go back 3 months. 3 Months ago I believe I got a trojan or a virus that caused some major PITA problems. I would get a black screen at start up that wouldnt go away. I couldnt put it in safe mode or anything...

Basically I had to re-install Vista, that brought on a whole new set of problems. I got rid of the trojan and other malware/spyware issues on my computer. Now ever since I have re-installed the Vista, my computer doesnt respond in a timely fashion. I go page to page and I get a "not responding" in the top title bar. Even as I type here I am getting the message, I have gotten it 3 times. There will be a 3-5 seconds where I cant do anything, I click and the screen goes kind of white (sheer effect) then it continues on normally. Its highly annoying and it happens a lot. I dont use my computer for anything more than internet and music. I run Photoshop once in a blue moon. The specs are listed in my profile.

Not sure what else to do, as I have deleted all of my cookies, cashe, and history each time I close FireFox. I dont use IE, and dont have any annoying Yahoo tool bar or anything else that can cause "lag" This isnt just an internet issue either. It seems like every time I am doing something, when my computer "thinks" it does this. What is it and how do I make it go away perminately?
