Im using MSE and the paid Malwarbytes that I won in a contest. The paid version has real time scanning the free does not. I can exclude MB from MSE and there is no conflict. There is not conflict with MSE and the free MB. The free MB is just for weekly scanning.
For best protection use
MSE Malwarebytes, the Windows Firewall
and eset online. Then if you use common sense you will be all set.

Ccleaner, for Temp. internet files,History,Cookies, Recently Typed URLs, Clipboard and Chkdsk File Fragments. All registry items unchecked.
Defraggler
TuneUp Utilities 2011 but have it checked to run without cleaning the registry.
Note: I went to the rescue center and restored the last 3 months that it had cleaned and some were Registry items.Guess what, My media player is working right now, boy was I supprised.
I also use Macriun Reflect to make a shadow copy to my external disk anytime I have made important changes to my system, like now.
I think thats about it, and as you have said stay away from registry cleaning unless you know that area inside out, and also if your running Ccleaner leave the Memory Dumps, Windows Logs and Error Reporting alone if your having problems or want to see what happened when you do have one. Also uncheck the Empty Recycle Bin, you can do that on your own after viewing the items.
