attempting to setup individual inbox folders for 2 gmail accounts, so that mail from one account is forwarded only to it's respective inbox folder in windows mail? Using pop3 mode of gmail

Welcome to Vista Forums.
You might consider using the free Windows Live Mail instead. It has a separate set of Inboxes for each email account.

You would be better off using IMAP rather than pop3 for that.

Only if you need to have access to your mail *online* - otherwise Google's POP protocol works flawlessly (I have been using POP in Thunderbird for both my GMail accounts for 2+ years at the very least - IIRC more like 4+ years....

Yes but using IMAP keeps all the mailboxes seperate without any messing, also you have the added bonus of never losing your mail if your system dies etc.
